This means exactly what it sounds like it means: shooting someone right in the head.
In most First Person Shooters and Third Person Shooters, shooting an enemy in the head will do extra damage, making them easier to kill. Some games will go a step further, and reward the player for landing a headshot.
If the game features character classes, then you can expect the game's Sniper class to be built around this mechanic.
